How would a dragon shaman's aura of vigor affect an ally with the necropolitan template?

The necropolitan ally would gain fast healing just like a living ally would, thus gaining HP up to half maximum.  It is not a positive energy effect so no damage would be done.

Vampires are undead with fast healing 5.  So if you're worried that necropolitans would be hurt or unaffected by fast healing, vampires are a great example to turn to.

ie. aura of vigor will affect a necropolitan ally exactly the same way it'll affect a human ally.

To go along even further with this and offer a direct rules citation, the undead type rules in the SRD specifically mention that constructs do benefit from fast healing. 

The same is true for constructs.
