I think that this evaluation of Rin's capabilities is more than a little bit off. In the source material, Rin is not capable of flying, and a "sixteenth level character" who can't fly (or equivalent) is going to have serious trouble with the vast majority of sixteenth level enemies. Sixth or seventh level seems more appropriate, if that.

You are referring to Fate/stay night as if it was something you could download some of. Meaning you have only watched the anime. Meaning you have only seen a condensed version of the first, weakest part of the story, the Fate route. (Fate/zero assumes knowledge of the entire story, and has an incredible density of spoilers)

Fate/Stay Night is a visual novel first, then an anime series, then a manga, then an anime film...

Also, Fate/Zero is the prequel, which was a book, and is now also an anime series.

I thought human average for parameters was supposed to be 1 (And even an E is, in fact, supposed to be beyond an ordinary human), so approximately:

For Strength = Strength, Agility = Dexterity, and Endurance = Constitution.  (Note that this gives Hercules only 25% of the strength he has in Deities and Demigods, and doesn't even quite let him lift 13 tons)

Mana is magical-ness, and is basically a universal casting stat, following the same pattern.

Noble Phantasm is basically how good your best magic item is.

Luck is, well, luck. It doesn't have an easy analogue to d20.

More or less. In my opinion, the best approximation for this kind of thing is a Complication, which doesn't have any defined up-front statistical value (unlike Flaws and Weaknesses, which give you extra points to play with in exchange for mechanical limitations), but instead is a roleplaying limitation. Whenever that limitation comes into play, you get a Hero Point (think Eberron's action points) for your trouble. In vanilla M&M, this is used for secret identities and the like (which it also works for here).
Much simpler and easier to adjudicate, in my opinion, than some stupidly complicated power set that every Master gets. If the absolute order issued is opposed to what the Servant wants to do (it usually is), then the Servant has to carry it out, but gets a Hero Point for it. If the absolute order issued is a bending of reality (such as a blow at full power or summoning the Servant), it's adjudicated ad-hoc (probably by expending a Hero Point on the Master's part and treating it as a power stunt).

Actually, each Command Seal represents one massive chunk of mana. Compelling the Servant with it is possibly one of the worst uses for them, unless your Servant absolutely would not act.
Personally I'd just make them each a free floating pool of points that can be expended to do things to your Servant, but so long as it only affects the Servant, they can be spent any way.
Everything is edible. Just that there are things only edible once per lifetime.
