this is not a great movie. many consider it flat out bad.

i like it, its pretty  :D

its plot is far from perfect.

i like when morpheous takes neo into the computer, er wait thats different.

it seems like flynn can bring up a console when ever he wants and exercise some sort of SU / root control. he can sudo kill -9 clu at any time.

Nah, Clu just relocated his program to a hidden partition on a virtual machine, which has a backdoor to circumvent the jailbreak/firewall system and get root any time he wants, while being unable to be detected due to rerouting his commands through the shell program he sneakily installed, making it appear they're being run from inside the system.

basically none of those concepts existed when the legacy system was turned on.

As far as Captn's complaints though, it is easier to think that there was a buffer installed. A filter of sorts like a star trek transporter. Clu could have disabled it for his troops.

In other owrds, Clu knew more about his universes laws than us, and he had ways of making things work.
