So we started a campaign as wyrmling dragons who will grow with time. Because we're PC's we also get to choose a class to level up in. So basically, I need to choose a class as well as feats with the knowledge that I have a breath weapon that will improve by itself over time as well as a natural claw/claw/bite that will improve as the character ages. I chose a Tungsten Dragon from Dragon Magazine 356 a fire type LG dragon. Since I'll always have my breath weapon and attacks I figured playing a Druid or Cleric would be a good class to round him out.

Any advice or ideas would be greatly appreciated.

You have 4HD/2LA with no innate casting, so any kind of spellcaster is a bad idea. You're also tiny which complicates melee until you gain an age category.
Depending on sources you can go several ways.

If Dragons of Eberron is allowed you could take a level of sorcerer, pick up Practiced Spellcaster and get Alternate Form to at least make a halfway decent melee threat. At level 6 you can then pick up Half-Dragon Form. Combine it with Wyrm of War for a bonus feat, weapon & armor profiencies and the ability to take Tiger Claw maneuvers later, then add levels in Warblade or Swordsage as you go along. Warshaper is also an option.

Without DoE you're a lot more limited. You're pretty much never going to make a decent caster, so i'd try to pick up a Mouthpick (LoM) weapon with reach to overcome your small size and try to get some kind of melee build going.

All 3.0/3.5 books are allowed and the DM is allowing us freedom to choose any class and ignore some prerequisites and other requirements. I'll gain minor innate spell casting like plant growth and detect evil as well as some spell like abilities at older ages, increases to the breath weapon as well as damage bonuses and AC bonuses as we age and grow in size.

So basically, I have freedom to choose any class, I have a breath weapon that will increase in damage as I level up as well as natural attacks that will increase as I level. I can also fly, so I'm wondering, since I have natural attacks and natural armor, would a spellcaster be the best way to go? Or should I go for a fighter and just pump him full of feats that will improve natural attack damage, breath weapon damage and stuff like "fly-by attack"?

Druid is hard to go wrong with.  It's debatably the game's best class for most the playable levels, being tier 1 and all.  Even if other classes are more powerful in general, Druid is rockin' here.
