Does that end the spell, or can they change back into the polymorphed form afterward?

It doesn't end the spell but they are no longer in the polymorphed form and have no way of changing back (save by casting polymorph again).

Yes, this does make shapechangers immune to Baleful Polymorph.

I was more hoping for a changeling to cast Polymorph on himself, and then be able to switch back and forth for the duration of the spell.  Meh...

You probably don't want it badly enough, but there's always the Multimorph ability of Warshaper 5.
